Can't upgrade project without losing a bunch of annotations

I'm trying to upgrade a project to 2020, which has separate building and site files. My building file has the site plans, with spot elevations on the grading plan referencing the toposurface in the site file. I tried upgrading the site file first, then the building file, and also tried upgrading the building file with the site file getting a temporary upgrade. In both cases, I get a warning saying all my spot elevations have lost their reference and have to be deleted.

Why is this happening? After the upgrade is completed, the toposurface is there in the site file, exactly where it should be. So what can I do to avoid having to recreate every single spot elevation annotation?

Try upgrading with some batch tool: etransmit plugin can upgrade a lot of files with one click, it should be installed by default.
Other addons also have this functionality

Also does revit let you detach the the site file without this error message? If it lets you, try detach upgrade attach.

The site file doesn't have any annotations, and it upgrades just fine. It's only when upgrading the building file does it say the spot elevations have lost their reference, and it does it regardless of whether the site file is upgraded first, or if the site file gets upgraded temporarily during the building file upgrade.

Now I tried to reproduce your problem and I couldn't.

I created a terrain file and a host file in 2019. Added spot elevations in the host file, a toposurface in the terrain file.
First I opened the host file in 2020. I got a temporary upgrade notification about the terrain file. Did you get this dialog?

After the host file upgraded I saved and closed it, than opened the 2019 terrain file, upgraded to 2020, than opened the 2020 host file again and replaced the (temporary upgraded) 2019 terrain file with the 2020 terrain file.

After the upgrades I always used save as, I have never overwritten a file.

I also tried to upgrade them with eTransmit, this didn't work, the spot elevations disappeared.

What version are you trying to upgrade from?

I tried copying/pasting the spot elevations from the building file to the site file, but it's saying that because the spot elevations in the building file are referencing the site file, that it cannot reference itself when pasting and so it doesn't work at all.

Tried eTransmit, that was a total failure. I just resorted to recreating all the spot elevations.
